Scrimgeour was obvious only if you paid a lot of attention to his character in book 6, really. Book 7 did show him to be more noble and understandable, I think, but I'm ignoring book 7 in this fic.
Harry believed Draco wouldn't be in as much danger when he thought his enemy was a relatively minor Ministry official. But Scrimgeour has the power to ruin Draco's life. Harry does not want to see that happen.
And yes, that's one of Draco's motives. After all, he wants sex from Harry more than once. :)
